We are trying to create invoices from sales orders.  A sales order is manually created Quickbooks which we export to another program.  That program responds with supplied quantities and we want to then create an invoice from the original sales order.

Is there a way to do this? At first glance I assume that we would create the invoice and invoicelines records as per creating a normal invoice.  Then I assume we need to make an entry in the SalesOrderLinkedTxn.  Is this the correct way?

Also can we specify which lines and the quantity of those lines that need to be invoiced?

Have you looked at: How do I convert a Sales Order into an Invoice? 

If you're using QuickBooks 2007, you will also have the ability to create Invoices (InvoiceAdd) from Sales Orders and create the LinkedTxns.
